It's not really a fear thing, most don't even think about their hands. Barely noticeable colors/clear would be extra pointless too.

when I use a nail filer what happens is that the top layer of the nail and the thinner bottom layer get separated in a way where i have this layer of nail sticking out that's sensitive to being cut

What I do is clip my nails to the shape I want and then use a filer to smooth the edges.

I'm filing the edge but there, at the edge, the nail sort of separates into these two layers

I try to not make that happen but sometimes it does and then I have this thinner layer of sensitive nail sticking out below my hard top layer nail

Idk then man, that's never happened to me. Maybe you just have weak nails? Taking biotin helps me with my nails.
