All the .msns come from different sources so you'd have to contact those folks if you actually plan on doing some kind of public Nexus release. Pretty sure I had sources in the archive. I only made the diffuses, the other stuff was just provided as a convenience.

some general basics:

merge things like armors/weapons together
merging followers is usually fine
don't merge quest mods
if you want to merge mods with patches, don't merge the main esp. So if mod A has update a.1, a.2 and a.3 leave A.esp alone, but merging a.1, a.2 and a.3 into one esp is generally fine.

There are video tutorials online if you do a quick search.

Basically if the mods don't interfere with eachother in any way merging them is okay. If the ESP is a master for other mods, then DO NOT merge that esp with anything or the other mods won't work, etc...

The merge plugin program will also tell you what mods are easily merged and which ones require some tlc.
