Short version is that Skullface manipulated her into having to fight against Snake which she absolutely hated doing. Literally cried before, during, and after. Her loyalty to Big Boss was even the only way, after much rape and torture, for Skullface to get her to break.

She was an implant that was supposed to monitor and safeguard Big Boss and was supposed to mediate negotiation to become friends again with Zero, who regretted driving him away. She was supposed to act autonomously under those orders, but received new ones later from Skullface that made her be a combatant.

It's a really sad story. She starts off as a super trained hardass, and is the only agent that is allowed to meet Zero in person. She's his most trusted agent, and he sends her under orders to act autonomously to infiltrate MSF, keep the gears greased, provide start-up assets, and monitor him only reporting in when something huge happened. Zero is never informed of anything and so assumes it's all business-as-usual because Skullface has begun to cut Zero off from resources, intercept comms, and give false orders. She gets told that she will have to fight Big Boss, which directly contradicts orders that she was given before, but Cipher's word is law. When she questions who she's talking to because of the radical nature of the orders, where before Zero seemed sympathetic, she's again threatened with "a fate worse than death."

Her coping mechanism is to try and distance herself from MSF emotionally, but it doesn't work. She ends up loving MSF and especially Big Boss as a father figure (with a dating mission being debatable regarding canon but I lean towards it being as canon as the Monster Hunter stuff). She also sees Chico as a little brother, and when he catches her sabotaging Zeke so that she won't have to fight Big Boss and the MSF, she can't shoot him in the back even though it would make all of her problems disappear.

After weeks or rape and torture at a black site meant specifically for it, where torture is not only their forte but their explicit specialty, she never would've broken if it weren't for the sake of Chico and the promise of Skullface helping Big Boss incidentally by taking out Zero/Cipher, who she still thinks was the one giving her orders when she was at MSF.

If you lay Paz and Chico together in GZ, Chico will start apologizing to her over and over, Paz will shush him and sing to him while giving him a hug.

When she realizes there's a second bomb where her womb was, she dives out of the chopper.
