Joker is a silent protagonist meant for self-inserting, while Makoto is, as many would put it, "generic".
They are both chained by the expectations of the society, and awaken their personas when they realize they cannot just accept the injustices they see around them. They both have a "darker" side they usually keep hidden.
They both tend to be calm and rational most of the time.
They are both generally disliked by people around them for questionable reasons.
The two essentially share the position of leadership for the phantom thieves.
They also both read a lot of different kinds of books and are generally good at studying (at least if you max knowledge).

As a Potter/Goro shipper, I think you just have to let go of the canon sometimes. If you can't, then it's still canon that Goro still likes Potter despite other complicated emotions, and in the end they did form a real bond.
