The game in general needs to be less linear. A focus on side character interaction rather than a heavy, heavy lean into cinematics that are the same on every character you play them on would also go a long way towards being useful changes.

I don't know exactly how I would change it but with the IA I really enjoyed the parts where it was more of you having to deal with operating under Sith control and going against the republic. Seemed like a unique angle compared to most other Star Wars media so when it went with the space illuminati I wasn't all that thrilled. It still made for a fun storyline but I thought it could've been better in some aspects.

The IA works specifically because the dialogue wheel not matching at all what your character says actually makes sense. Plus your character manipulating the companions into working with the empire whether through charisma, seduction or bribery actually makes sense since it's your fucking job.
Many of the other classes run into the problem of just being a power fantasy with companions you might not like but won't be allowed to tell to fuck off.

So what's the lore reason for a smuggler/trooper/agent etc being able to beat up Jedi/Sith? There should be a huge power gap yet in a fight in game, the non force people can win easily.

In terms of the player character, there is not much difference between those three and the Bounty Hunter; the Bounty Hunter just has trained specifically for that.
The Trooper was recruited into the Republic's most prestigous special forces squadron as their assault specialist, meaning that like the Bounty Hunter they have received intense professional training at killing targets. Given this is a war that has seen the deployment of Jedi and Sith alike, it's not unsurprising to think that special forces may have received training in dealing with Force users; there are several examples of Imperial special forces being trained to fight Jedi (Watcher One's squadron in the JK questline on Taris, etc.) Let's also not forget that Harron Tavus bested Darth Angral in combat in the comics.
The Agent got lucky and also relied on trickery as well as Jadus' overconfidence in himself to capture him. A Sniper could certainly kill an unsuspecting Sith/Jedi from afar, and the Operative functions closer to the Bounty Hunter than anything else. It isn't surprising that Intelligence might have anti-Jedi tactics (and as with above, Watcher One has access to troops specially trained to deal with Jedi). The Cipher agent is essentially the equivalent of the Trooper in terms of training, although her curriculum is likely broader.
The Smuggler... well, you got me on this one. Knowing the story, it's probably just over-reliance on "dumb luck".

Repeated exposure to them. Several times in those stories there are references to the character's will being too strong for mental force abilities.
Other times, there are examples in cutscenes of characters (including force users) being thrown around by push/pull/choke. However, it's also been demonstrated that these can be resisted much like one would resist being physically moved.
