The impression I get is that they're making all the possible battles and locations for the story first, then creating each character's storyline by just selecting all the appropriate battles for them. Only exceptions would be much more niche/smaller battles like Guan Yu's Escape. That seems like the easiest way to deal with having such a huge roster.
