Jinako is part of the Moon Cell stuff. Extra timeline is another universe, not the same as the main one. So if GO was really consistent as being part of the main timeline, Karna should remember no such thing since it did not happen.

Every single bad end, good end, true end, alternate ending, game, VN, LN, anime, spin off, and GO interlude are canon. Nasu has said this many times.
Chalde can pull ANY timeline's servant to be summoned. This is why we have EMIYA and EMIYA alter, alter basically being from a mind of steel timeline on steroids.
This concept kind of sort of appears with Gil in the moon cell as well. The Gil that shows up in Extra is not of that universe, he just decides it might be fun to check it out.
