If we try to boil down the main characteristics of ESB (we won't hit all of them), we would have:

The closest game to fitting this criteria is probably Zero 3. We learn more about the story behind the Elf wars. Weil returns, takes over Neo Arcadia and takes over all reploids at some point, and frames Zero for killing Copy X turning Neo Arcadia fully against the resistance. Zero learns that his body is a copy. X dies.

I don't think any other game fits closer than that.

looking back on it, it was actually a touching effort from someone who knew literally about mega man and made it just because she knew I liked the series, considering all the effort that went into finding the clips and such.

I was moreso bothered by how the villains were handled: Wily dies/vanishes after the Life Virus, Sean is completely different in the manga than he is in the games, Regal has one (1) panel without his goatee and the last story arc didn't really have a villain and got very weird.
Then again, it has scenes that amuse and entertain me like Mega Man & Proto Man's reunion after Mega Man's Hub Style rampage.
