I honestly don't see a major problem with this.
Sure you're letting a cartel rise to major power and taking over most drug cartels, but at the same time the agent is right in way.
Even if they destroyed all opposition, how hard would it be for the government to crack down on now a major drug organization that has known information about its leaders and "military".
It is a gray moral area, but in the end, isn't it containable? Or have I taken this movie completely out of context?

You've got it right. The plan was to create a power vacuum so the Colombians could snap up all the small cartels. Consolidating them all into one cartel would make the situation much easier to manage in an ongoing basis.
