I'll agree that US involvement in the Philippines didn't help the US much. And only halfway helped the Philippines by getting rid of the Spanish.

But Kipling's poem was exhorting the US to act in the Philippines. Describing it as a thankless duty, a burden, but still one that ought be done. Because it would help modernize people outside the west.
