They're all ethnically, culturally and linguistically unique making self-determination a rather natural and appealing conclusion to come to.

Germany had plans to annex them after WWI. Lithuania would have either been annexed or made into an independent client state (Ludendorff and Hindenburg wanted it to be annexed and settled by German veterans, the Reichstag wanted it to be independent), while Latvia and Estonia were to be made into the United Baltic Duchy.

It seems pretty stupid to annex non German speaking country, which cucked Prussian state before into the mainland. What was the Ludendorff and Hindenburg reasoning behind the plans?

In Lithuanian case, the group that invented modern Lithuanian nationality - the Samogitians, was nationally aware since middle ages. They sometimes rebelled against their Lithuanian overlords.
When every proper Lithuanian Polonised himself, Samogitians claimed the heritage, thinking they have a right to it by living in the same place as Lithuanians.
