I'm guessing most of the "backstory" stuff (i.e. all the stuff that doesn't conflict with Disney churning out new sequels) is gonna be put back in sooner or later since most of the writers are the same guys and gals who compiled a fair amount of the old EU to begin with

He quickly befriends Creed, putting him in charge of the Imperial Guard while Thrawn retains direct command of the Navy.

Within a few decades Space Marines become a purely anti-Chaos force, because Chaos is the one faction whose art and culture Thrawn cannot safely analyze.

What Thrawn excels at is real politik and reading his opponent. He'd be very good for the job but wouldn't panacea the setting. He'd probably make it his life's work to gut and reconstruct the Imperial Administratum

He would either be the Eldar's greatest enemy or ally, depending on the day of the week

Ork's have art and 'kulture' but these actually are studied and understood by Imperials, it doesn't change the fact that Orks generally are a threat by sheer persistence and numbers. He could greatly reduce the resources spent on them, but not fully eliminate the problem.
