A necromantic cult is using a waterborne disease to infect the populace. The water system is used as a transportation system for dead bodies (Corpses float) to stockpile for an undead army. Town theives and hoodlums are hired to pitch bodies in the wells to float under the water table to an area in the sewage where they are collected. Recently dead in the water supply spread the disease. Soon the populace will be dead and the necros will have an army and the town will be dead.

(Bonus points if the pcs are hired to dump bodies into wells, those dirty fuckers.)

And taint water just makes the water undrinkable, not actually disease spreading - the opposite in fact, as it turns water into water that "cannot sustain any life" - so it'd be ridiculously sterile, good for washing during surgery actually.
