Do you think Gulliman will abolish the Sisters of Battle in the new Imperium? They seem the exact opposite of the kind of doctrine he supports, and he didn't live through the Vandire thing so they have less importance as a symbol to him anyway. Plus, they have valuable gear he could use elsewhere for secular (or as secular as you can get in 40k) forces with more ordinary strategy and command.

Overall they're probably small enough an organisation for them to pass under Guillimans notice. Plus you never know when the GK's might need to make themselves immune to magic again.

Sisters are not subject to Astartes, they are part of Ecclesiarchy (specifically raised in response to a decree that forbids conscripting men-at-arms). Gulliman does not have direct command over them, and would antagonize the faction if he went to assert it (that doesn't necessary say he won't do it).
If anything re-arming Space Marines to Primaris will leave more decommissioned Marine gear for Sisters to use.

Considering he's the leader of the imperium and claimed divinity from the church he's got power of them now. It wouldn't be worth it to disband them but would be helpful to expand them for the fight against chaos and etc

Small on this scale refers to a force of, at most, ten million Sisters in a government of quadrillions. If Guilliman has any foresight at all, he'll leave them right where they are.

Why? They actively work against his interests.

Politically, that's insignificant. He's a Primarch. The Ecclesiarchy has spent the last seven thousand years proclaiming the Emperor's unquestionable and self-evident divinity, Guilliman is a demigod to them. What can they do publicly, so long as he keeps winning? And militarily, any smart Sister will fall all over herself to do whatever he asks.

guilliman is currently running an empire cut in half, one that is forced to defend itself on all fronts from aliens and daemons, this is literally the worst possible time to dispand your pocket army of hundreds of millions of well armed and well trained storm troopers, especially when marines are so thinly spread.

I could see guilliman pushing for the sisters becoming more secular though.

This is the reverse of what this dynamic should be.

They've got millions of Sisters and one of their Saints helped bring Guilliman back from the dead. Safe to say he's noticed them.

No enemy is insignificant. Letting those who would oppose you continue beneath your notice is how you end up with a dagger in the back when your attention is most needed elsewhere.

There is such a thing as prioritizing threats. Gulliman doesn't have the resources to fight all his enemies at once. The Sisters are valuable enough to keep around and loyal enough that he doesn't have to constantly worry about them stabbing him in the back. Antagonizing them would just make things harder for him.
