There's a difference between invading a densely populated, agrarian state and invading a sparsely populated area where hunter-gatherers or semi-nomadic agrarians sometimes hang out. If modern Sudanese are lighter, it's probably because Sudan has always been more pastoral and less densely populated than Egypt, and thus more its population more likely to change over time due to migrations (unlike densely populated Egypt where most of the population stayed the same).

Egypt's population has always been too dense to be affected in any significant way by invasions. This is especially true in the Delta. Ancient and modern Egyptians have always varied from olive-skinned in the north to almost black in the south, while the cultural heart of Egypt in Luxor was/is somewhere in between. The variation is easy to see in Egyptian art.
