Because as is, it's about a bad a stomp as Charizard x Greymon. Mewtwo has nothing, to my knowledge, that lets him counter Timehax.

No. Also Shadow has experience against psychics. It's a stomp in his favor
Are they letting Shadow have a Chaos Emerald? Because that effects the level to which he can abuse chaos energy.
Of course, Mewtwo has some of the bests stats in Pokemon which makes him strictly superior to creatures that can do all sorts of mad shit.

That depends on the hack in question. Some hackers try to make it where their hack will work on original hardware. Others don't give a shit.
