Then someone on Veeky Forums decided to edit his comics to replace the illuminati with jews and the rest is history.
Basically they made him out to be a white supremacist, he even threatened to shut down Veeky Forums and even started a fucking fundraiser to get the funds to shut it down.

How closely are you sticking to the game's story? Are you killing everyone but Papyrus? Is Undyne dead?

A lot of people just shrug it off and say Alphys was busy tending to the Amalgamates while you were murdering everyone, so she's unaware. I don't like that explanation but I understand why it's there for the game. You're free to change that, make her more fearful or vengeful or desperate for answers, have her little gauntlet of traps with Mettaton serve as a test to see how violent you'll get or if you've truly turned peaceful, something like that. Kinda hard to say without knowing your plans.
