Most of the universe will be empty, that's true. A lot of matter will condense into black holes, which will eventually evaporate. But, consider two asteroids alone in space. They will never meet. The space between them is expanding too quickly for them to ever collide. They don't have the gravity to become a black hole. They'll stay a rock indefinitely, but there's no possibility for heat exchange--there's no useful energy.
But, beyond that, expansion is actually *really really slow*. The issue is that space is expanding *everywhere at once*. When you have lightyears of space between objects, that expansion adds up fast. But, on atomic scales? Expansion simply can't overcome the strong nuclear force. Well, it could, theoretically, given a certain amount of spatial curvature, but as far as we know, out universe isn't curved that way.
