But I think the story to the mod could have been better, the Institute should have taken her body out of the pod and give her some memory of surviving the gunshot. And you only find out that she's a synth towards the end of a personal quest or something where she talks about having strange dreams / memories of a place with scientists. And you can either learn the truth or leave it alone.
