Yeah, well all you can do then is ask for decrypted roms somewhere. The only way to decrypt 3DS roms is with a 3DS system.

If you don't see an update notification maybe it's a really old version.
If you've installed Decrypt9 as a .cia, I'm pretty sure you could use FBI to uninstall the old title+ticket, then install the new file.
If you're booting using .3DSX, just replace the files.
