He's written to be unthreatening. Naoto is borderline autistic. The only reason Yu even gets close to her pants is because she doesn't get why he tried to take a knife for her and doesn't figure it out until she asks later and gets confirmation.
A Kanji that an honestly written Naoto could notice would not resemble the Kanji we have now.

I liked P4. A lot. But I'm with you on the regard that intra-party development was incredibly weak. Hell, I think Kanji got better screen time with the P3 dudes in PQ.
But what I'm saying is Kanji and Naoto never even meeting each other romantically in orbit is accurate to their characters as written, and Kanji would need to be written, I dunno, as someone who was manly enough to believably actually beat up an entire gang of young punks rather than a complete dork SAID to beat up punks for fun off screen to actually believably hook up with Naoto.
