Now I'm going through Apocalypse again for the massacre ending with a Magic build and I have no idea how I'm supposed to decide which skills to keep
Having one spell of each element just leaves me two slots which I figure I'd use for Concentrate and some other thing like Megido
but what about moves that hit multiple enemies?

The point of Massacre is to kill YHVH off for real and destroy his universe so he doesn't come back. Even though YHVH is defeated in Bonds, he'll come back in a few centuries and enslave humanity because people can't stop believe in him.
