It's a difference from a literary perspective. Nasu deliberately set up a dichotomy between Gilgamesh and Arturia for a goddamn reason. He's divine but embraces his humanity and she's human (sort of, not really) but embraces her ideals and becomes something less than that.

So of course Gilgamesh is immensely popular among humans and Arturia is betrayed by them.
