He wanted to troll but he went a bit too deep there, mostly because he left the actual truth hidden even at the end so you have to put pieces back little by little but not many people are willing to do that after the ending

You can see in his interview after DR3 that he already hated the anime and was feeling weird about Danganronpa, something probably changed for him during development and he decided to end it. Kiibo is his clear self-insert at the end there ("chained" by obligation to the fans), and he blows himself up to kill his own franchise.
