Yes. I think the diverge starts a number of quests back, and even then considering how Unchained is still going and is considered to be Season 2 of the X story there are going to be a lot of differences.

He's not. When he's "reborn" as Braig after his defeat as Xigbar in 2 he has his natural black hair back. It's part of the process, but because Braig was norted back during BbS he was just further along than the rest like Isa.
