1) The creepy tune could actually have been meant to 'brainwash' Shirogane into killing Amami, thus making it questionable how willing was she to be a part of TDR.
2) This bit between Ouma and Kaito that foreshadows Kaito's execution:

Yeah, that was literally the face I made analyzing the pattern of the victims and murderers and realizing it mirrors DR1.
I also noticed that save for Maki (For whatever reason), everyone who was killed or who killed someone was either a positive motivational force, smart (Useful in class trials) or dangerous. You'll find so many fun things comparing the cases to DR1, in which fun means 'Despair-inducing'.

I've heard some people say that Kaede wouldn't work as the protag because she was so inclined towards hope, which would go against the theme of the story. I think they could since she has both doubt and trust, though it's pretty clear from everything that she had so much confidence in her plan that she ignored facts such as how the mastermind could have taken advantage of her trap and how she was pushing people too hard in the Death Road mini-game, thus ensuring her death.
Granted, my theory as to why Saihara is the real protagonist has to do with how all DR protags are self-inserts to an extent. There's a lot of patterns here Saihara wouldn't know that the player can catch on, so NDRV3 is a mystery both in the game and on a meta level to be solved.
