Doesn't necessarily need an antagonist, depending on where you go with it. The danger could be part of the underground fallen into disrepair leading to collapsing structures and rockslides and stuff. The meat of the story would probably be your character and Flowey talking once he's eventually revealed. Just gotta decide what's at the end of the journey.

If it's character exploration etc, you could have it work without a major threat. Like, say, treasure hunter finds Flowey, they converse, Flowey's very interested in what's been happening on the surface since the barrier was broken.

He's rather cryptic and doesn't let the hunter take much from New Home, citing that Asgore's still visiting sometimes (may or may not be a lie). Other than that, he helps around sometimes and suggests things, doesn't outwardly hurt the hunter but isn't attentive about them either. Maybe he only starts getting weirdly anxious when the hunter gets closer to Home, or even more so, Chara's grave.

Lotsa places you can take that without a direct antagonist.
