When you're playing as your sibling, SAM mentions that resetting the basic functions will remove access that he "shouldn't have taken".

What access did he take that he shouldn't have?

From Hunting The Archon mission, he explains that he can kill you because he already has access to your physiology to enchance performance during combat - so this access is obviously granted due to how that particular SAM works, how does "shouldn't have" play in? In that case, he's nothing more than just a voice in your head.

That dialogue doesn't make sense to me at all, but maybe I'm thinking too much into it.
