It is canon. You can visit wreckage of one of worldships to the east of Aiedo. As for timeline, the ships took flight in PS2, war between Orakio and Laia happened around PS4 and PS3 main plot happened further millenium after.
The main Magatsu quest wasn't really changed mechanically (resistances/HP adjustments, Excube output prior to that, and the run limit), although the ones that appear in the A.I.S. battle they also added then do have a few new tricks.
