The thing that's throwing me off is that they exhibit human behavior and the ones in the desert are wearing facade's clothing. When I first started playing I assumed robots were basically replicants, and this was the real world thousands of years after the first game. As the story goes on, I felt like my theory was way off and now I'm just confused about what they are

The game tells you the machines came from the aliens almost as soon as you start playing.
