If you spent three turns you could have 1 person make Madarame weak to all elements, I was underleveled at the time so I got it to come out about 2 turns before the end but it's there if it drags on too long.

It sucked when Naoto showed up super late as well. Also Naoto is a thing early in the game, you don't even see Haru until the fireworks show.

It was not weird. They make it pretty obvious Makoto had thought about this beforehand and had a plan to suggest, which Morgana and Yusuke clearly reference (you even had dialogue choices to agree it was a good or reckless plan). Futaba just had happened to arrive at the same conclusion (let "Joker" die) at that time of discussion by thinking about it a little (but not how to go about it) and got on the same wavelength of Makoto.

This isn't even surprising, considering this was Sae's palace, so Makoto would be more attentive of the palace surroundings. Not to mention it's her job.
