Thinking about trading my FZ-07 in for a bike that's larger and better for some light touring (highway trips and maybe some overnight camping) but still good to commute on every day. Budget is $12K or less, obviously less is better.

I've been eyeing the FJ-09 and it looks like it might be a winner, but I'm not sure yet. I've been very happy with my FZ-07, so I'd be happy to consider another Yamaha.

I'd honestly be open to a cruiser (never ridden one though) because I really like their style and I hear they can be quite comfy for larger guys like myself. I don't want to get into the Harley meme at all, so are there any cruiser suggestions outside of that brand? Indians seem like great bikes but I'm not a fan of their traditional styling. The Yamaha Bolt looks amazing but it's too small I think.

Sounds like you're planning on buying new which I would recommend against unless you're buying a cutting edge bike since you're going to get raped by dealer fees and immediate deprecation. I know fuck all about cruisers since they're too much of a handling compromise, but I'd look at the VMAX if I was in the market
Kind of boring to ride though but it gets the job done. The more exciting option is the VFR 800, but has a chain and pretty shocking mpg. If you want to go down the VFr route you might as well look for a 1200 then if you can afford it.

I'm a little concerned with my rear brake performance. I checked it just now, the pads are a long way from worn, fluid checks out, it just doesn't do as much as before maintenance at a shop, it feel rubbery.
The pedal is in the specified 5.5-6.5 cm range. Should I fuck with it?

it's just the right blend of sport + comfort ergonomics there are comfier bikes and bikes with better aero/corner position, but the f4 does a good job at both imo just try sitting on one

I guess it would depend on the year. I for one think the cbr isn't that stylish. But they're all fairly decent at being a bike.
But if you have a criteria for how it looks, then you have a preference for how it looks. And the wording would make it seem as though you want an ugly bike, which is a really hipster thing to do.
