Not really, no. Extra is one of those games where it feels like they went as far out of the way as possible to make it play like shit to see if they could sell it entirely on the brand name. So if you really want to know the story you could find a summary or watch cutscene vids.

Never. She's a terrible character who might as well be a 1*. You should be leveling up Hassan or Jing Ke if you want a decent Assassin. Only level up Stheno if you truly love her.

Shop will sell CE's that cost 1k a pop, can buy 5 max. When max limit breaked they can provide 10% Master exp, Mystic code EXP, Bond points and QP.

QP becomes a massive road block later and Mystic codes take 10+ times as much exp to level as our first ones. You'll really want those maxed out CEs.
