If I were to rewrite Shadow the Hedgehog, I'd reveal that "Shadow" was never actually meant to be the ultimate lifeform. He was ultimately an artificial research assistant created to help Gerald and act as a friend for Maria. When G.U.N. raided the Ark, Gerald implanted Shadow with false memories to make him think he was the ultimate lifeform and that it was his duty to bring the Chaos Emeralds to the Ark. The logic being if Shadow simply thought he was just a guy, he wouldn't have the confidence to achieve Gerald's wish. Ultimately Shadow is in fact just a guy, like how Sonic is just a guy that loves adventure, and Shadow isn't the ultimately lifeform or anything.

The reason why Shadow can use the Chaos Emeralds is because anyone can, if they have sufficient willpower and self-control. Gerald implanting him with false memories made him think he was the ultimate lifeform, giving him the confidence to make him believe he can do what he wants, but the truth is he got through everything on sheer willpower and not some inherent super powers.

Okay, let me rephrase what happens in the Dark version.

Shadow defeats Sonic and gets the 7th Chaos Emerald. Black Doom reveals the true intentions of the Black Arms to Shadow, about how they want to feed on humanity and stuff. Shadow is willing to go along with them, but Sonic isn't so easily defeated. Sonic comes up and is determined to stop Shadow. At that moment, Sonic's heroism resonates with something inside Shadow, and Maria's heart and soul is fully awakened or revealed or whatever. Maria, transparent and glowing blue, pleads to Shadow not to do this, to be the brave and heroic hedgehog she knows he is. But, Shadow's too far gone, and goes against Maria's wishes. So Maria teams up with Sonic.

After the Last Way, Maria does something that gives Sonic a massive boost of power before he goes Super on top of it, and Shadow uses the negative side of the Chaos Emeralds to undergo a dark version of a Super form. Dark Super Shadow, with Devil Doom, fights Super Sonic and Maria. In the end, Shadow kills them both, completely destroying whatever potential for goodness remained within him, and Shadow and the Black Arms rule the world and the universe.

The mural theory is the belief that Gerald found the mural of Super Sonic in the Hidden Palace zone and based some of his development of Shadow on it. It would explain why Shadow's quills are more like Super Sonic's.

You're not answering the biggest question, which was how the fuck Gerald was able to reprogram everything and build a giant space laser after the Ark was raided, when he was shown to be captured afterward? Either G.U.N. just let him build a giant death laser capable of blowing up the planet, which is retarded and makes no sense, or he was somehow able to work on it while being a fugitive on the run, which also makes no sense (how would he get the resources?) and is an injection of your own headcanon as that was never stated nor even implied.
