Looks like you're the one who doesn't understand the BoS. They are perfectly fine with taking, hoarding and using tech so long as it stays out of the hands of those they feel will abuse it. They easily could have just destroyed the synth manufacturing plant, killed the scientists or kept them under close guard doing only things they need/wanted, then used the Institute as a new fortress if they planned to stay in the area. Especially since the Institute kept records of all their synths it would make achieving their end goal of exterminating them infinitely easier.

Due to it's location it'd be near unassailable and give them the ability to drop reinforcements on their members in need, or rapid deploy for an assault.

Destroying it actively hinders them in their primary objective of exterminating ALL synths. The only way it makes sense from a tactical standpoint is if they are then just pulling up stakes and leaving the area.

Even if we assume the BOS can build more teleporters with the plans they got from Virgil, destroying a perfectly working teleporter is just dumb.
Just imagine the East and West BOS establishing a link between both coasts by just putting down a number of bases between them to bridge whatever range a teleporter has. The ability to move troops and ressources from one coast to the other in minutes.
A teleporter has infinite strategic value.
