Two headcanons, take your pick:
1) Hanako's burns used to cause her difficulties when she started Yamaku, but they were resolved over time. In the game, Hanako is never depicted doing sports or moving particularly quickly (even during the "I've got to go do something" scenes).
2) Hanako was a ward of the state and although Yamaku is expensive so are places in orphanages and schools, so it is plausible that Yamaku had similar costs. Given that Hanako was bullied in a school of "normal" people, someone at the orphanage probably had the idea to send her to the orphanage instead.
