I'm looking to have a chapter where Papyrus reads 'a manga' that shall remain unnamed and finds it so great, he starts using his natural(inbuilt) bone magic to form a larger skeleton avatar so he can use martial arts learned in previous chapters at a range. With Sans and others finding that extremely silly, but Sans later when faced with Chara discovering that it's actually really useful. Does Breaking Through Fate offer inspirations for that?

Can't say. I confess I haven't read it yet because I haven't read/watched Jojo yet. I just know it's around and the comments are pretty positive.

I should really start working more on Breaking Through Fate next week... I kind of got completely sidetracked this week and last and I feel pretty bad about it.

There's also Trust (archiveofourown.org/works/5378657/) which is a great prequel that explores the skeleton brothers' past. I especially like how it characterises Grillby.
Spectrum (archiveofourown.org/works/5350673/) creatively explores the secrets about Gaster while establishing a new threat. It's very tense.

I'm not sure. Aside from Papyrus and Frisk, the other fighters use SBR-style abilities. Papyrus and Frisk are the only ones who have 'traditional' Stands.

The first two parts are mostly about killing vampires and ancient beings that can consciously reshape themselves on a cellular level with breathing techniques. What most people refer to is parts 3 and everything after that, where everyone starts being able to extend their psyches into usually but not always humanoid avatars with special abilities/super powers. And all the meme mell memes ranging from Za Warudo to Oraoraora really only come from part 3 where part 1 and post-part-2 jojo collide.

Tbh I haven't read jojo past SO. Was waiting for until I get interested enough to give the post-SO universe a shot.

The writing and art improves quite a bit.
I personally found the Spin really cool, and it was also a nice change of pace with how the Part 7 characters used their powers directly.

If you're still interested in opinion, I think Frisk would freak out, regardless how many times they might have killed. Think about it, every previous time they had the luxury of being completely in control of the situation, they could decide and reverse their decision on a whim. Now that someone else has done it, it would immediately send them into worry that they're no longer in control, even if they still have the resets.
