If I replace my air intake and don't get a tune right away will it hurt the bike? Because intake + exhaust + power commander + tune = expensive. Can I do a piece here and there before having it tuned?

What do you mean by replace your air intake? What bike? Most newer bikes will be able to make fueling adjustments to a certain extent. As long as it's not effecting the systems o2 sensors it should be fine.
If you decat (aftermarket headers), that's where you need to remap and block off the secondary intake
