I suppose it depends what you're doing. I play most VNs through Steam and installing Steam through PlayOnLinux was the only way I could get it to work since it does some things to fix it.

End Sky 2 is just a bunch of speculative bullshit with what seems to be the truth tagged on at the end. It explains the nature of the world and the events during the course of the game, not like it really matters. End Sky II could be totally removed and the game would be fine. Probably better, actually. The explanation is pointless, especially at that point.
