Something that's only killing a relatively small number of people in a small location must by necessity be ignored in favor of the larger issue that has the potential to fuck up entire nation and their entire section of the world, and that's just in the relatively short-term. He didn't have unlimited resources, and thus could not possible have attended to every little thing that was an issue in Ivalice. The death of the kiltias (which wasn't even direct his fault, Bergan's actions there were likely his own) and all of the issues that it caused was necessary and we're much better for Ivalice than the alternative.
