Right, yeah. Except, one problem. The first change happens after he loses the card, when he uses Projection without it for the very first time. The card has nothing to do with it when he first starts to burn his skin besides leaking experience into him to make him actually able to use his magecraft properly. Over the span of the short Grail War he goes from being unable to do anything besides reinforce to being able to manifest UBW by himself, which is caused by the card and him synchronizing. There's literally no reason to assume that he's changing to reflect it's coloration.

So then I guess Shirou decided to change races or something. Also having a lower level of projection would mean that he doesn't know how to use it and would fuck up his body more
