Nat and Ellie are safer in Diamond City then in your settlement, and Piper mentions in her comapnion conversations she is trying to get away from her sister in the hopes her sister doesn't turn out like her. It wouldn't make sense for her to let Nat go to your settlements.

Also, it makes sense Ellie would stay behind to run the shop, and to direct people to wherever Nick is now

Yes, neither the Railroad nor the Brotherhood are immune to being destroyed even after you take out the Institute. Realistically you can side with either, get what you need out of them and then destroy the fuckers.

It's the only real way to play a Raider in my opinion. You have to go in with the mindset that you're using these factions simply as pawns and they're to be discarded once you're finished.

I sided with them too with my BoS character, I just rationalized it as "Eliminating the most extremist gang" with future plans to also eliminate the Pack, and then hammering the Operators down into perhaps a covert paramilitary that the BoS can use discreetly.
