So I should just use water and dark fractals on all my cards until I load them up with magic 5%? I've been wondering what an ideal fractal setup looks like. My main deck is Cloud/S1C with Cross Slash, Ixion, Undying and KotR.

Generally you want 2 job change recast (I like to put those on buff cards since I'm always going to have some of those in a deck, makes it so you don't have to worry about having enough job change recast as much) and then either full magic for damage dealing jobs and break and HP for breakers and tanks.

Yeah, like said, it's a general effect that has a chance of coming from any fractal (I believe 4* fractals have a higher chance of adding these sort of special effects). Found a nice list of what fractals give what while googling info about them: mobiusforum.com/threads/fractals-guide.1011/

JCR is something that any fractal can roll, along with things like EXP Up and Skillseeds Up. Different elements have things only they can roll, like only dark and water can roll Magic +X and only wind and one other can roll Break Power +X

I got FFXV as present yesterday. Should I buy the Season Pass for all the "Episode" sidequests? How will affect my enjoinment of the game/story not having it? What's best for a first playthrough regarding the Season Pass?

Just play the game you have, and if you really want more I would suggest just buying Episode Ignis separately and ignoring the other episodes. You won't miss out on anything in the main game by not having the season pass.

Play Ep Ignis after you beat the game, even though it takes place during chapter 9 it will spoil the ending otherwise

Unless it's a dupe, it's an excellent medica, I've seen few people using it in JP for 4* magicite.
Ovelia's SSB was always useful for FFT CMs for me.

I only played a bit of Lightning until I got used to the controls and had some idea of how things worked and then just played Y'shtola 3+ hours straight, so definitely Y'shtola so far. She's the character I was most looking forward to playing, and I don't know if she's going to be available during the other beta weekends so I want to get in as much play with her as I can.
