Concerning that, i think yukari could actually manage to figure out how to disarm a bomb. Of those in gensokyo, she is actually capable of going to the outside world, and does on a regular basis. It wouldn't be far-fetched to say she's seen media and such regarding various human weaponry, and she is smart enough to be able to calculate the length and width of the sanzu river, as said by ran.

I would argue that she may just disarm it outright, with no repercussions

Well, for most of them we just don't know their origins. Beast youkai and tsukumogami are obviously non-human, but, for example, Yukari could very well have originally been human.

Remilia and Flandre also likely weren't born vampires.

Yuyuko was a human before being a ghost, same for Tojiko, same presumably for Murasa.

Suika is based on a legendary oni who was originally human, so she might have been a human once, same for other oni.

I don't recall them ever stating what MOS Reisen was, so maybe she was EOD or a Sapper, so she may have had training in explosive disposal. Though most likely she was a grunt so she can't really help much.

For the bomb yes, but from Sakuya's perspective the bomb's timer would not be moving at all, so from the bombs perspective Sakuya would be gone in a fucking instant before it even counts down a single second.
