So an NPC version of Human Nanami should have theoretically existed within this NWP.

You could argue that her death would remind him of the trauma of converting to despair, since this is DR3's shitty canon continuation, but Junko is there.
And Junko was the catalyst for everything, and it isn't like Komaeda is unaware of that fact.
