Yeah i made a copy of the avatar, and i applied the animation to a copy of the customoverride in emote 1. in the standing box
it looks like its rapidly switching between the weird half in the ground pose and normal standing

Are you sure the avatar updated? It should've at least kept you either halfway above the ground and halfway below the ground, since doing that should have deleted the inconsistencies between the frames.
Otherwise, your best bet is to do it again from absolute scratch.

I think I might be on to something here- I think that toon texture is what gives the model it's specific tint to it's shine in mmd.
for instance, this model comes with a white and light lavander "toon" texture, and it correspinds to the tint the model shows in the preview on the website.
I wouldnt know how to apply it in unity though, there's already a specular file
