It was a really confusing time my first playthrough too, but I wouldn't worry too much about it, part of the fun in Thracia is all the madness that goes on in it. Just make sure that you have several doorkeys/lockpicks available for ch18 and I believe 24, you can possibly screw yourself out of completing the game if you don't, or at least make it significantly more difficult.
