Explain

You start at level 1, meaning the way progression works is indexed at 1, instead of 0.
You can get 29 levels in a subclass (cap is 69), but that means you only get 28 skill points (2 actives + 3 bonus stats in boosters outside of of the 25 points across 5 level tiers).
The costs may go up but you're limited in leveling things up until you hit a tier, so as soon as you level up to a tier, you can dump a point in upgrading one sooner.

I just hit the point in SP where you get the level 2 base expansion and it tells you to prepare to defend against an invasion - I have no defensive items I can build yet except the fence types, is that normal or should I have some gun or mortar items before I launch it?

IIRC ideally you want a mounted gun of some description, but if you're good enough it's not that hard to defend without one.
