I think it has to do with the sheer volume of people participating. It doesn't help that you have people AFK until a NM is called, so everyone rushes to get credit which inflames the problem.

At FATE bosses(back when they were still new) you'd have people phasing in and out due to player culling, hit registration issues(some combos wouldn't even initiate despite successfully landing), inability to target or even see your group mates, and a lot of other bullshit. The delays you're talking about could be related unless you've got shitty internet or something.
