The scenario you describe would per definition be a world in stasis before modernity, so the only answer to the question 'where would the Mayans be in a world without progress?' would be 'exactly where we found them.

Japan only got the Japan treatment because prior to it's isolation, it recieved an innoculation of Westernism from the two mildest strains of Western Expansionism, Dutch and Portugese, and they expelled the more culturally aggressive of the two. This gave the Dutch a profitable monopoly of access, making it in the interest of the Dutch to keep other Europeans out of Japan. Furthermore, through the Dutch the Japanese were able to keep abreast of Western affairs and technological advances even while refraining from engaging with them.
Such a scenario is impossible for the Maya, the only path before them was the Africa route. Japan was incredibly lucky.

They definitely still had a civilization by the time of the Spanish contact. The error you're making is you're thinking of the Classical collapse of the 9th century. But in that same time Maya culture reemerged with great power in the Yucatan peninsula, and when those cities fell new ones popped up while in Guatemala Maya mercenaries (worked for the Toltecs) of gulf coast invaded the local Maya of that country and established new kingdoms. These cities were destroyed and burnt to the ground when the Spaniards invaded.
